Check out NintendoFuse at www.nintendofuse.com! Super Smash Bros. for 3DS just received a new version 1.0.5 patch, which includes Amiibo support. Since I have an imported Japanese New Nintendo 3DS and plenty of Amiibo, I decided to try it out for the first time! All in all, Amiibo work basically the exact same way as they do on Super Smash Bros. for Wii U. I was expecting that custom moves could only be set on your main system and you could simply use your Amiibo as is on another system, however I was pleasantly surprised to see that I could edit the custom moves on the 3DS as well. So you are not limited to editing the Amiibo on a single game, which is nice. I also used my Amiibo on my American Wii U and my Japanese New 3DS, which means they are indeed region free. Non New 3DS owners will have to wait a while to use Amiibo, but if you have a New 3DS or plan to soon get one, the Amiibo functionality works great in Super Smash Bros for 3DS!
